I just waxed my car today and it rained right now?
I dried it and the car looked immaculate! Will the rain leave little bead/water marks on the car or will it just roll on down because the wax?

If the wax is good, the water should "sheet" off (see video link below). You can take your garden hose and take off the nozzle and then run the steady stream of water close to the surface and like I said, if it is a high-quality wax, the water will sheet right off.
